Sounds like you may have had two instances of Firefox's process running at some point due to one of them not closing properly or crashing.

Go into the Task Manager (ctrl-alt-del) and kill all "firefox.exe" processes that may be running. Start Firefox. See if the bookmarks are there. If not, try the following:

1) Make sure firefox.exe process is not running.
2) Goto your Start Menu and click "Run" and in the box type: firefox.exe -p Note that there is a single space after the ".exe" and before the "-p". Hit "Ok".
3) Click on "Default User" and then "Start Firefox".

If the Profile Manager doesn't start for you after doing step 2, you must enter the complete path to firefox.exe, such as: c:\program files\firefox\firefox.exe -p (substitute your path in my example)
