Turn off sector alignment, which is useless for anything but 16/44.1 files. You'd think that with 48k files flac.exe would just ignore sector alignment, but maybe not.

That sounds like the problem. If you pass the "--sector-align" option to flac.exe with anything apart from 16/44.1 files, then flac.exe will naturally quit with an error message.

The easiest way is just to go to the command-line and use flac.exe directly. e.g.

flac -8 *.wav
