I wouldn't worry about it if it is still downloading. All the tracker is around for is to connect you to other people initially (and whenever you announce/check-in) and to keep track of your stats. If, after you start your torrent and get connected to several people, you then get a 'rejected' message, you will still continue to be connected to the people you were connected to and will continue to share. The client will then try to talk to the tracker again very soon after and may get that 'please announce less frequently' message then. But, if it got that message, then everything is fine and it will go back to it's longer announce/talk-to-the-tracker cycle.
