I have seen this before and it usually/always happened when I had added info to the idv3 (or whatever flac uses) tag. But I'm using very old versions of TLH and this may be fixed in the current version idk as I haven't updated to it yet.
TLH has always finished working with any other files I had cued, but would not proceed to other tasks such as test decoded file for mp3 or delete source files. I guess if the program thinks there's a problem it shouldn't do anything like delete any files, but I do wish it would go ahead and do the mp3 check. (yes I know you had said that that was only really useful studio tracks but ..)
Still the best thing out there IMHO!
