Flac Frontend should be able to handle 48k wave files just fine. What settings did you use? What error messages, if any, did you get?

Turn off sector alignment, which is useless for anything but 16/44.1 files. You'd think that with 48k files flac.exe would just ignore sector alignment, but maybe not.
