I have a few different videos of varying sizes, can you put 2 video_ts folders on one disc?
Or is it a good idea to convert the files to .avi and create a menu?

Tehnically, yes, you can. But if you want too see the videos on a standalone player, I don't know if it will be played.

It's not possible because a player looks for the DVD video at the root directory, and reads one DVD structure only.

No (!) because it would be lossy conversion which degrades quality of the video. It's also not necessary as some authoring programs may work with VOB container. If your program doesn't accept VOBs then you should demux these two DVDs. Project X is cross-platform program.
